When external samples have been modified or removed, the list of samples is shown in a message box. This list can quickly grow larger than the screen, and it's not very user-friendly.

A dialog similar to the missing samples dialog could be added that shows the list of samples in a list box, and:

• a button to cancel the current action (as before)
• a button to do nothing ("no" in old dialog)
• a button to save all files ("yes" in old dialog)
• a button to turn off the external sample feature for these samples.

Each sample should have a checkbox so that the save/turn off functionality can be applied selectively.

Later we could even go one step further and provide a different resolution (save or turn off external sample) for each sample individually using radio buttons, but that's more work and probably not worth the effort.
